Consider using a topstitchingweight thread that is heavier and more visible. If you can't find the right colour, simply thread two strands of your main thread through the needle to double the thickness for a more pronounced stitch.
Increase your stitch length to accommodate the multiple layers you're working with and again help your stitch look a little more pronounced.
Mark your fly-front stitch line on the RS of your garment in water-erasable marker to ensure it is positioned perfectly.
Invest in a machine foot with a stitching guide that you can run along the edge of the fabric to get an even distance every time.
